When a scan for active Malware is carried out Trojan Remover performs heuristic tests for the presence of certain types of (malicious) rootkits. Normally it is recommended to leave this option enabled.

Some firewalls and process-monitoring software (MaxSecure Spyware Detector is one such) conflict with these tests (they intercept Trojan Remover's attempts to create dummy drivers). When this happens, both Trojan Remover and your firewall/process monitor may show false alerts stating a rootkit is present. If this happens you can disable this part of the scan by starting Trojan Remover and selecting Settings | Scan Settings. Click on Show Heuristic rootkit detection warnings to turn the option off - the green tick will change to a red cross to show that the option has been disabled.
